Items are considered rare when they aren't re-stocked. For example say a colour like Aqua it's re-stocked when needed so is never in short supply. Colours which aren't re-stocked are in short supply so they generally become more demanded and the price and rarity increases. Other factors come into play as well, for example if one user or a group of users own the majority of an item they can basically control the price and rarity. This was the case with Hunter when it was released.
