I noticed ALL the other files are gone including replays, scripts, mods, etc. I don't know what happened. I also checked my 3.1 beta and it's the same. But 3.0 has complete. What happened?

Run Scandisk first, then defragment hard drive(give us the fragmentation %. Use 3rd party programs for both. Windows' tools aren't that good.), then; Redownload, Reinstall.

Do you have an antivirus?

yea of course i have avast antivirus ( i think the virus hid my files and now Toribash can't open)

I Scheduled boot scan my pc and detected few viruses and still no luck. (I'm looking for the scout virus because viruses keep attacking me)

Tried defragging yet?

Now reinstall.
And make sure you have a firewall as well, such as Comodo or ZoneAlarm, if you're not behind a router firewall.
